Sometimes parts of the mine that are still in use cave in due to an accident, and that can still cause issues on the surface.
But yeah, unused areas can probably be filled - if you search for "deep mine backfilling" you'll find some companies selling devices to make that more efficient.
Though it still probably is quite costly, and even more costly with dwarven technology.
