There's two things I can suggest. If you haven't already, install our Subtitle Extract plugin and let it run. The first pass will take a long time (depending on how much content there is to go through). After that, it will just run on new content only (much faster).
The second is to prioritize SRT subtitles wherever you can, but I know that's not always possible.
