That makes it a little tougher. You might have to transfer some ink to an inkwell (like an ink miser) or sample vial to fill an ECO if it won't fit in the bottle.
I think some people have removed the nib+feed and syringe filled them but their feeds are not the strongest so not something I'd recommend doing.
