can’t speak for the ones in Japan, but I worked on trains in Australia, which had a stopping pattern programmed into them. It used a combination of GPS and dead reckoning to work out where it is in the stopping pattern, but this relied on the crew to enter the run number correctly, along with making any manual changes due to cancellations or delays. It would warn the crew if the selected run did not match the current train location.
