To the first question: Since "alumnae" is not an everyday word, it probably will not become ungendered like the other words you mentioned. Who uses it outside of academe?
Still, it is to our benefit to know how to use and pronounce words even if they are not part of our everyday lexicon.
To the second question: I can't say how many, but surely a lot. Few of us really know our affixes well.
