especially if they were saying those changes were for security - was Fedora not shipping security updates on the rpm?

Not doubting that they were doing something screwy, just it's bizarre maintainer behavior.

Part of the benefits of flatpak over rpm as a maintainer would be you could ship security updates to a few apps without re-packaging every app - as opposed to normal packages where dropping a system library with a vulnerability would require re-linking it for every package.
