I can't think of any reason why the jellyfin media shouldn't stay in root, provided there's enough space.

It might be possible to fiddle with the sizes of the filesystems if you boot a rescue system from a USB device - or connect the disk to another linux PC. But doing that kind of thing could go badly wrong, so you'd have to make sure you have good backups of all your data first.

If your backups are that good, then it'll be easier to reinstall.
