I'm a little confused. All that you describe as how science should be is exactly how I encountered science when I received my engineering degrees. It is how I understand science, it is what I was taught, and I don't have a degree in philosophy. I'm not clear on some of your discussion of "levels" and while models can not produce the "truth" what they model correctly is often far more important than the assumptions that make them flawed🤷‍♂️.
