they had many, many targets, but most of them had already been completely obliterated by firebombing already.

the criteria for selection of targets for the atomic bomb were that the city had not been touched by bombing previously. Also, good weather. So, the target wasn't selected with 100% certainty until the B-29 "weather ships", which were sent in advance of the actual strike package, had given the go-ahead.
